Adding free licenses can be okay if it is from flickr, government websites or any other sites that mention a free license.
But I checked a random number of uploads and I doubt that these websites ever had a free license. Users sometimes added a DU-Sendiri (PD-self). So I think there is a high risk that the uploaders did not understand copyrights.
I think the best would be to delete all the files not uploaded as fair use.

Istimewa:Daftar_berkas/Hidra (checked could be own work) have uploaded a few free files and I noticed that 3 are taken the same day according to metadata:
It is not forbidden to have 3 cameras but Madagascar is not close to Indonesia so I think something is wrong.
The user also uploaded some photos that was taken with a FUJIFILM camera from another day. I do not know the geography of Indonesia so perhaps a local admin could have a look and judge if it is likely uploader is the photographer. --MGA73 (bicara) 11 Mei 2020 17.12 (UTC)
@MGA73: Based on the explanation in the file, it is said "Makassar" instead of "Madagascar". Makassar is a city in the island of Sulawesi. I have also tried to check Google Maps for the location of these 2 locations (Makam Diponegoro/Tomb of Diponegoro and Fort Rotterdam) here and it is possible to take pictures in the same day. However, it is a little bit confusing me, as the same user take pictures with 3 different cameras. I am wondering why that the uploader choose to do so. Cheers. @MGA73: Possibly copyrighted Indonesian rail transport images by Haryo Prasodjo on Dipo Lokomotif Mojosari (dipomojosari.blogspot.com) and any Flickr images are tagged PD/GFDL by users mentioned below. Please check:

@MGA73: All copyrighted Indonesian rail transport images uploaded by Izzieq are from random sites. All members of ProyekWiki Perkeretaapian (WikiProject Trains) are now agreed that non-free images are not allowed for Indonesian railway articles project as of 2017 (see Pembicaraan Pengguna:Bala Arizalu for further information). @MGA73: Michiel van Ballegoijen de Jong's book Spoorwegstations op Java images used for articles titled Stasiun Juwana and Stasiun Rembang (via priyatmaja.blogspot.com/2013/10/potret-stasiun-di-karsidenan-pati-tahun.html), are strongly copyrighted in the Netherlands (and fair use doctrine in Dutch Wikipedia is not allowed). De Jong was getting mad after Artanto Rizky Cahyono reproduced the book illegally for Kereta Api Indonesia's heritage unit. I can't delete the photos because I'm not an admin at id.wiki. I think it is better to upload free files directly on Commons but I know that not all users feel comfortable with Commons. But I think id.wiki should have a start page like some other wikis have where they are suggested to use Commons and if they do not like it they can chose to upload locally.

I see only 2 ways: 1) mass delete the files or 2) fix as many as possible and delete the rest.
Many of the files are non-free files copied from English Wikipedia. If a few users want to help cleanup an easy way is to scan the category for film posters for example and just copy the information from English Wikipedia. Same can be done for music albums, game covers etc.
I checked and almost all the files are in use so it might be worth it to fix the licenses. --MGA73 (bicara) 9 Juli 2020 07.23 (UTC)
